The three Joes recover a briefcase left on purpose by the Commander as a ruse to trick the Joes while he continues with his real plan, and are rescued and take the false plans back to headquarters none the wiser of the real plan. The story ends with a familiar Morse Code tap coming from the bunker.

During the flight, Venom tries to kill Snake-Eyes by dropping him out of the aircraft, but fails, and they crash land in Miami Beach. The police arrest them but Cobra Commander sends a lawyer to free Venom, leaving Snake-Eyes and Kwinn behind bars.

The Joes try and hold off a night attack by Cobra in Washington, D.C., as Venom poisons the Federal Reserve's money by tainting the ink with his toxin, but fails when the Commander stops him unexpectedly. The Baroness is gravely injured when she crashes her H.I.S.S. tank as Bludd is about to assassinate Destro under the Commander's orders while on its turret, leaving Destro distraught, as Hawk is shot by the Commander as Cobra escapes.

The Joes go after Cobra for shooting Hawk; Destro is still distraught after losing the Baroness last issue, who is still alive but badly burned. Kwinn and Snake-Eyes escape from jail. Major Bludd is captured by the Joes and taken to the same hospital where Hawk and the Baroness are. Snake-Eyes, Kwinn, Scar-Face, and Destro head for a showdown in Coney Island.

Both the Joes and Destro head to Coney Island looking for Scar-Face, but Snake-Eyes and Kwinn reach him first and learn Dr. Venom's location. Destro snatches Scar-Face from the Joes and heads to Libya. In Libya, Venom injects Scar-Face with the toxin as they head out in an armored column. The Joes capture Scar-Face exactly as planned by Destro, so Cobra can finally learn where the Joes' hidden base is.

The Joes learn of Cobra's plan to uncover the Pit's hidden location, and construct a false headquarters over the real thing, while setting them up to believe that their base is under quarantine from Scar-Face's infected body, cured by Doc. Cobra then attacks, and the Joes defend. The battle is won by the Joes but at a cost: Gen. Flagg, Kwinn, Scar-Face, and Dr. Venom are casualties, and Bludd escapes with the Baroness.

Clutch heads home for a little R&R and finds that one of his old racing buddies is forced to work for Cobra as they're holding his family hostage. Clutch helps him by freeing his family from them, then calls on the other Joes for help to capture the Cobra agents, then returns to active duty instead of staying a little longer on furlough.

Storm Shadow has captured Scarlett while she was on a routine parachute drop exercise and brought her to Destro's Castle as a present to Cobra Commander. Snake-Eyes learns of her capture, and has to sneak in stealthily to rescue her. During the rescue, we learn that Storm Shadow is related to Snake-Eyes somehow based on both of them having the same tattoo on their right forearms.

The Joes begin reconstruction on a better Pit. As they later attend Flagg's funeral, they're attacked by the new experimental Cobra jet, the Rattler, but it's destroyed by Duke (new field commander) and Roadblock. The Baroness is taken to see Dr. Hundtkinder for her severe burns by Bludd. Kwinn is given a private funeral by Snake-Eyes, and we see Dr. Venom's burial in Potter's Field.

In Switzerland the Baroness gets full plastic surgery reconstruction and a new costume as Major Bludd attempts to blackmail Cobra Commander for his role in the Baroness's 'accident' and Destro's failed assassination (issue 16). The Joes have Bludd on surveillance as the Commander appears, and a wild chase ensues. The Joes lose Bludd, but gain a captured Commander instead.

Meanwhile, the Joes continues their fight in the Everglades vs. Cobra as Zartan decides to involve the Dreadnoks.

Destro and Firefly attack the Joes using the new tanksmasher jets (Rattler), but are repelled by the Joes in the W.H.A.L.E. and Dragonfly, as the Commander escapes their grasp yet again, with Firefly left behind to clean up the 'mess' at the hideout, as Zartan heads north with the Dreadnoks to locate the Pit.

The Joes give chase, but the two Cobra agents escape their grasp as Destro and Firefly head next towards Springfield on a stolen fishing boat. In Springfield, the Commander introduces his new supreme soldiers: the Crimson Guard, Cobra agents who can disguise themselves as normal persons, acting as sleeper agents for the Commander.

Zartan believes McGuire Air Force base is the Joes' headquarters and infiltrates to confirm, causing the Commander to recall the Guard agent surveilling Ft. Wadsworth (home of the Pit). Hawk is tipped off when the Joes at McGuire return and see the real deal there, causing an assault force to be sent to McGuire to repel any attack. The Joes defend the base when the Dreadnoks attack instead of just making an opening for the Cobra strike force, spoiling the element of surprise. Billy is caught looking into Cobra documents by the Baroness and Bludd and offer him a spot in the resistance.

The Baroness and Bludd continue to plot to kill Cobra Commander, using Billy as the assassin, as he returns to Springfield alongside the Dreadnoks and Storm Shadow. New Joes enter the Pit to replace some members, as Fred I is replaced by Fred II after Fred I's death in the Sierras.

Rip-Cord and Blowtorch take Spirit to the mall where they run across Fred II (Spirit believing he is Fred I) having an outing with his new family. Destro shows the Baroness his true face, and stops the plot to have Billy kill Cobra Commander by revealing that Billy is the Commander's son. Eight of the original Joes (except Snake-Eyes) are promoted to administration and Duke becomes full field commander, as Hawk is promoted to Full Commander and the Pit's commanding officer.

Three Joes are off to California on furlough to surf when they run across three of the Dreadnoks taking a joy ride on Zartan's new holographic motorcycle, which is damaged in the scuffle. Zartan later picks up two of them in a transport chopper holographically disguised as a bus, with Buzzer captured by the Joes, after being told of their joyride by Bludd and the Baroness. The old lady Zartan picks up as a passenger mysteriously disappears after the chopper lands back in Springfield before she can be killed, but it was a disguise as the disguise was discarded.

The Joes face two sea battles: one on land, the other in the air, as Cobra protects their secret plan on a small island atoll in the Gulf of Mexico. Meanwhile, Fred II and three Cobra agents attempt to capture Scarlett on a Staten Island ferry, not knowing Snake-Eyes is next to her in civilian disguise. The Joes lose their cargo ship, the Jane, to the air battle, as the WHALE wins its land battle, but severely damaged to carry anyone to land. Cutter, however, saved the day by contacting the Joes' aircraft carrier, the Flagg, to pick them up afterwards during the air battle.

Storm Shadow betrays Cobra by rescuing Billy from the clutches of his father after he was interrogated about his role in the failed assassination.

The Soft Master sacrifices his life after escaping from Springfield when he deflects one of Scrap-Iron's missiles launched at a crashed car containing Candy, a drunk driver, and Billy (crashed at a train signal), but he launches another one after given the sign by Firefly to eliminate any possible witnesses, thereby killing the three in the car.

(Battle Android TrooperS) in an abandoned junkyard. The new Joes turn the tables, however, and Lady Jaye tells them they passed their test vs. Cobra with flying colors.

Ripcord disobeys orders and parachutes onto Cobra Island looking for info on the missing Candy (Prof. Appel also wanting the same information from the Commander), and in a fight with Zartan, Ripcord is wounded, with Zartan taking his place to fool the Joes who have been sent to retrieve him. Storm Shadow and Snake-Eyes learn that Zartan killed The Hard Master and head to Cobra Island for revenge as Hawk is made Commander In Chief of the G.I. Joe team due to Austin stepping down after his heart attack.

The Joes, launch a recon/search and rescue for Ripcord, then rescue him (actually Zartan), but Spirit's suspicious of him when he notices the bullet wound's all wrong. Snake-Eyes and Storm Shadow land on the island about to get whom they think is Zartan (the Hard Master's killer), when Appel launches the experimental new minifighter, saving Ripcord from harm.

Zartan (as Ripcord), is drugged and flown back to the Pit for medical aid, and Doc notices something strange when he sees Zartan's holographic disguise disappear for a second due to the drugs at the Pit. Ripcord (as Zartan), lands at Springfield airport, tended to by the unsuspecting Dreadnoks.

Zartan makes an escape attempt after Doc finds who he truly is after a blood test is done (and Ripcord's call to the base while under Dreadnok watch), but he's stopped by new recruit Sgt. Slaughter. The Jugglers tell Hawk that Cobra Island is now off limits to the Joes.

General Hawk calls all Joes in for an assault on Springfield, which he leads.

Storm Shadow miraculously returns to life after using an old ninja trick to save him from the Baroness's fatal shots earlier; while with the Dreadnoks and Zartan's sister Zarana he returns with memories that were used to create Serpentor last issue. Hawk has to face the music as all Cobra evidence in Springfield has been destroyed.
